Summary: Writes a default-on, atomic run_manifest.json at lifecycle boundaries. Records a redacted resolved config, input hashes, runtime metadata, trace/checkpoint references, and a closed stop-reason vocabulary. Omits API origins and redacts top-level plus per-model API keys.
Scope: Generic run provenance only; no checkpoint-metadata change and no holdout, ablation, billing, or research-workflow features.
Validation: PYTHONUTF8=1 pytest tests/test_run_manifest.py tests/test_checkpoint_resume.py tests/test_iteration_counting.py -q (11 passed); black --check on changed Python files.
